Perhaps the relay is going bad and the (even small) amount of load on the electrical system from the brake light is causing it to flash too fast Have you upgraded to LED lights?

Interesting From what I've heard in the tacomas the axle wrap is more of a problem with the autos in general I haven't had any issues with my 14, but I've always assumed that's because of mostly street driving
