Crank no start after swapping engines

I have a 97 Tacoma 3.4L I recently swapped engines. The new used engine was running before being pulled out and the old engine in the truck was running but knocking. This is what I have tested, what am I missing here.
Cranking RPM 100 - 180 rpms
All fuses and relay are good and working, All engine grounds are good, good battery and good starter.
All timing marks line up
Camshaft sensor
- Tests Good Cold ohms test 1058 ohms spec: cold 835-1400 ohms
Blue wire from sensor connector to PCM connector 0.3 ohms
Yellow wire from sensor connector to PCM connector 0.3 ohms
Crankshaft sensor - Tests Good Cold ohm test 2038 ohms spec: 1630-2470 ohms
Red wire from sensor connector to PCM connector 0.4 ohms
Green wire from sensor connector to PCM connector 0.3 ohms
Fuel injectors
#1 injector cold ohm test 13.8 ohm Spec: 13.8 ohms
Have good power and pulse.
Fuel Pump pressure at the rail - 41 psi Spec: 38-44psi
Mass air flow cranking - 2.33 - 3.17 g/s
Spark
Plugs are good
Wires are routed correctly
Have spark on all cylinders

When spraying brake clean (did not have starting fluid) into throttle body it wants to start but almost sounds like it's backfiring into the intake. To my understanding that is a timing issue correct? Well if all timing marks line up both camshafts, crank pulley to timing cover mark and the crank sprocket. Then what is stopping it from running? What if anything am I missing here, besides getting out the oscilloscope and checking wave forms?
